So it turns out that indeed the wired version of the 360 controller works with the game out of the box; however, for whatever reason the game doesn't support the wireless controller at all. You can't even set up the controls manually because the game will not acknowledge the pad. I presume the reason might be because games like double agent was released some time in 2006 and the wireless 360 gamepad (for windows) didn't come out until 2010 and by that time Ubisoft had long abandoned support for the game. Anyways, it's still possible to get the game to work with the controller, but you'll have to use a third party program called xpadder.

You can download the free version of xpadder which is where I downloaded it and it ran fine; however, if you're running windows 7 you have to remember to right click the executable (which you're supposed to extract) and select 'properties' from the drop-down menu then when you click on the compatibility tab make sure to have 'run this program in compatibility mode' checked and select Windows XP (SP3).
